You have two options:
-Destroy Cerberus once and for all. I could see this happening in ME3 or DLC, and in a way it's more likely to happen then a Miranda-specific mission or DLC.
-Spirit Miri's sister some place where TiM can't touch her. I had to think about where would make sense, and putting Oriana and her family deep in Turian/Asari/Salarian space makes the most sense. TiM's network is centered around human space, and it makes sense he'd have operatives in 'international' trade/political hubs like Illium and Citadel, but, say, the Salarian homeworld?
You know, in all fairness I don't think you should ever be able to kill the Illusive Man, no matter how much you hate him for one simple reason: he is most likely smarter than you. TIM is a slippery eel, I don't think it should be possible for you to ever actually get to the point where you pull the trigger on him and he is overcautious by nature because people mostly hate him and his ideals (at least, those in the 'modern polite' society do).
That and the fact that I actually like the character and even the organisation Cerberus. I don't like everything they do of course (or rather, how they do it) but I still think they are necessary, so I hope to have the option of not going after him, although that obviously doesn't mean I wouldn't hesitate placing a shot into the forehead of whoever he may of sent to kill me or Miranda or her sister.
Speaking of the sister, I think it would be awesome from a plot development sort of way for her to gain an unrequited crush on the commander if Miranda is your LI, afterall... they are almost the same person (in a way!)
Reminds me of Ash's sister's email in ME1..."Commander Shepard is cute", lol.
I sorta agree that TiM is such a genius and master strategist that he should be able to escape anything.
But that does leave the question...whither Cereberus? They were the 'sidequest villain' throughout ME1, and play a huge role in ME2. You can't kill TiM in Me2 like you can kill the Council, so they're clearly being saved for DLC or ME3.
