So the Orlesians brought them with them when they got there, and when they pulled out they either took their horses with them, or slaughtered the ones they couldn't take out of spite. Ferelden is poor and can't afford to import breeding stock. The stables are used for oxen and donkeys.
This totally makes sense, guys, we should all just go with it.

I can see this being the case after the end of the Orlesian occupation. I can also see that it would take time for the horse stock within Ferelden being built back up again after such a disaster, and that the animals might be strictly limited to the nobility. However, at the beginning of Origins, it's almost 30 years after the departure of the Orlesians. Certainly some inroads should have been made by this point into either importing and/or breeding the animals to provide the stock base for the rest of the country. While they might not be completely back to where they were during the Occupation, there should be some rebounding.
