there are too many good lines for me to pick a best, but the worst:
when shepard is giving her/his moving speech in Tali's defense and makes a little comical reference comment along the lines of ".......the Normandy, even though it's too quiet for her to sleep". it was just awful, the person who wrote that should be fired. never mess with the emotionally charged scenes like that. ugh.

I don't know but I really like when Tali talks about her combat drone as if it was some sort of a pet, she says something like: «Let's go good girl!», it makes me smile each time I hear her shout that in battle. And, well, the annoying line is as annoying as the voice actors think it is, namely «I should go», exactly how many times do we have to hear it?

Most annoying? Anything Harbinger the homicidal megalomaniac space squid says. Hell, Sovereign was a gazillion times more awesome. Then again, we did not get the opportunity to talk to Harbinger as extensively as we did with Sovereign, so I guess he's at least partially justified.
And I cannot think of the best line. The game was so choc-full of wittiness that I can't choose.

Yeah, that was kinda lame. I mean, as soon as I see one of the damn bugs glowing I Charge straight at it while my teammates incapacitate the others. By the time it's done levitating, it's usually a couple shots away from death.

People complaining about how weak those collector's are clearly haven't played on Insanity. You'll spend a lot of time chewing through their barrier and armor. And they drop your shields in 1 hit too

Most annoying? Whenever a character shoots down a request for a talk (Garrus and his calibrations, Tali and engines etc.) happens so many times to me since I want to hear what they say. Oh, and anything that comes out of Udina's mouth. I always feel like punching that guy.

Harbingers line at the end of the game is hands down the coolest and really gave an excellent setup to the 3rd.
In terms of comedy I would have to say Jokers comment after finding out EDI had Sovereign bits. "if she starts saying "I'm the vanguard of your destruction!" there's a shotgun over there! priceless!

Sure. During Mordin's loyalty quest, when Shep's given the Renegade option to blow up the tank while the Krogan is going on and on about how powerful his clan is.
