The basic problem is this: The game essentially forces you to pick a side, either renegade or paragon, early game and stick with it until the final decision at the end. I'm perfectly fine with the system impacting combat or appearance, but when it actually limits the choices of the game, in a game which is supposed to be about choices, it becomes a problem. Not to mention wandering around towns to 'grind' alignment points by offending or helping random bystanders was not exactly a highlight of my play experience.
Things that require a high renegade/paragon score include:
-The chance to replace Samara with Morinth
-Discounts at every store
-Keeping Jack/Miranda alive and loyal
-Keeping Tali/Legion alive and loyal
-Interrupts that make the fights / negotiations easier or are just plain amusing
-Conversational choices which make fights / negotiations easier
Possible solution:
-Allow all interrupts and conversational choices regardless of alignment
-Take away the color coding on the 'pick this and win' conversational choices, and make people figure out for themselves that telling someone to suck it might not endear you to them.
-Have it affect Sheppard's appearance
-Have it affect the way Sheppard is treated by his team or those he meets
-I wouldn't recommend it, but a few games have also had alignment specific powers, in which a power was changed in power or availability based upon overall morality. (Fable is a good example of this)
