I think he had killed people. So it's not just because he's an apostate, he's a criminal too. I also doubt the circle would easily be free of the chantry, no matter what the king/queen says.

Most of that could be chalked up to anything after the death of the final boss never actually happened. So...yeah. The very last line in the epilogue says so, after all.

Or they were already looking for him, and word hasn't got around. Or maybe it's because while the Circle has more autonomy to manage its own affairs, Anders, having left the Circle and become an Apostate, isn't a beneficiary of the boon.

Remember that the Circle still exists in part to control mages. The autonomy means that the First Enchanter and the Templar Knight-Commander have likely switched roles when it comes to internal management (the latter will be able to overrule the former instead of the other way around) but even without the Circle being controlled by the Templars, neither the Circle nor the Chantry is exactly going to be happy with the idea of apostates being left to run amok.

(Given Anders' background, in fact, it looks like he's already been cut a lot of slack - it appears that he's escaped, been recaptured and brought back multiple times.)
