To your question glenboy24, undoubtedly contaminants would be introduced to Shepard internally, everything we eat and drink has small and nasties in it, they just generally aren't a big deal to our immune systems, and the susequent isolation and destruction of the contaminants is so small as to be unnoticed entirely by us.
But as to where you're going with this (I think) those contaminants shouldn't be an issue for Tali. If it gets inside of us, our bodies will generally quick-step to take care of it. Very little goes unnoticed by the human immune system. But for the things that do go unnoticed/are ignored as they pose so little threat, and how detrimental to the health of a Quarian those things might be, I cannot speculate. Best just to follow Mordin's advice right here and avoid "ingesting" I think.
Decontamination shower? Sure, every little bit helps, right? Thing is, as with the doorstep to the Normandy, there's no such thing as "completely decontaminated" only decontaminated to acceptable levels. Our acceptable level is obviously much higher than a Quarians, so it'd have to be a pretty tweaked out shower to catch anything and everything dangerous to a Quarian.
Maybe stop by the flotilla and ask if expecting mothers have any type of portable decontamination apparatus they use when preparing for a birth? If looking for the best of the best decontamination tech, that'd be the first place I'd look. Them Quarians know them some germ killing, I'd bet.
