I don't think Cerberus will rearit's ugly head 'til at least halfway through the game. For some reason or another.

I can see them lying low for a bit, since Shepard is technically still doing what (who we currently see as)TIM wants him to do: Eliminate the Reaper threat. He wouldn't throw Cerberus forces at Shepard unless he directly opposes what Cerberus stands for.

Yeah, I can't see TIM going after Shepard right after he turns on him and Cerberus (IF he does in the first place). He spent a fortune bringing Shepard back and creating a new Normandy, and while he obviously is not content with a paragon ending choice, if his intentions really lie with saving humanity, he would likely only turn against Shepard once the Reaper threat is destroyed.
