Unlike Jedi, Justicars are allowed romantic involvement (a much healthier attitude in my view). Samara, being being well into her final matron/early matriarch years, is like an older widow who's drunk of family bliss to the bitter lees. She might have felt otherwise had she been younger, but now I think her denial of Shepard is her own choice, not something the Coded prohibited her to pursue.
Either she is happier not getting involved, or she may let herself get involved one she has made peace with Morinth's death.
Now while physical contact makes the bonding between mates easier (especially for reproduction purposes), close proximity may be emotionally satisfying enough that Samara could feel loved by Shepard even if they never "made love" or even if Shepard only viewed her with affection instead of "love" in the usual sense. It would make for a rather sensuous story, where a friendly hug from Shepard would feel the same as a kiss to Samara. A purely platonic relationship from the outside, a story of profound affection and romance on the inside.
Hey, you wouldn't want Samara to be just a human female with blue skin, right?
