I refused morrigains offer at the end. But on another save I accepted it. But why does she flee at the end of the game?

Either because you won't give her what she wants/needs, or because you have and she's promised you will never see her again.

No ritual: She splits because she's mad at the PC

Ritual: She splits because she wants to raise the child alone.

Because BioWare need her to do that for the sequel. Or so the conspiracy theory goes.

I think they got greedy and wanted her for their stupid books. ;) (That was a joke btw.)

On a  more serious note, we don't really know Morrigans ambitions... De we even know Morrigan at all?
Why continue to do Flemeth's biddings when they really aren't that close anymore (After finding out the truth about her plans... If it indeed was the truth). Is it soemthing she needs to do to protect herself from Flemeth, does she also conspire to become as Flemeth an abomination (Spell check).

I think Bioware was a little cheap in that dialouge tree, I really was forced to respond completely different than I wanted to.. I wanted to milk more information. Really push her.

But I simply gave up trying to figure that one out, I came up with stupid ideas and theories.. Some of them beeing that Morrigan was Flemeth and other similar stuff. :D

She left if you didn't do the ritual because that's all she wanted. If you did do the ritual again that's all she wanted but also what if someone was to find out. Now that Morrigan's got this child her life's in constant danger. Think about it this way: Say Morrigan stays n all the Warden's survived when someone should of died, a few months down the road Morrigan starts showing pregnancy signs n a lot of people know she's an apostate. Other Wardens just might start putting 2 + 2 together n come out with the right answer lol... That's not a risk Morrigan wants to take if she's got a god-child in her belly.

She doesn't want you around, because when she is older she plans on doing to her child what flemeth had planned to do to her, and she knows you'll fight her over it. Besides your morals will get in her way.

There is a problem with the idea that Morrigan is planning on possessing the god-child, as from what we came to understand from Flemeth's possessing her daughters is that she just possesses their bodies, and doesn't take or share their souls (she remains Flemeth, and retains the powers she already has). So if Morrigan possesses the god-child further down the line, all she will possess is a human body, the soul of the Old God (and therefore whatever powers such a soul has) will be gone or destroyed, meaning she gains nothing. After all, if all she needs is a daughter to repeat what Flemeth did, then any child would do, and would not require the whole dark ritual to gain an Old God's soul.

So I think something else is planned (of course, this doesn't mean the child will be any safer in Morrigan's care, depending what she and Flemeth had planned)

If she is raising an old god child, alone, she can pretty much manipulate it into doing whatever she wants. She may have done the ritual just to help a friend....or shes an evil **** who is gonna be the cause for a major event in a future game.
