I have a Engineer on hardcore, and was considering using Thane and Samara as my squad.
What are good skill builds for those two characters?
My engineer has: Overload, Reave, Mechanic, Incinerate (all AOE), and Drone.
I'm having trouble deciding, I'm terrified of completey getting it wrong and being stuck with those skills forever in that playthrough. Especially since some of the better skills
Also what are some other good combinations of characters for my engineer with my skill set and how do you have them specced?

M-23 on both of them.
I know that some Engineers just grab Legion and Tali. 3 drones plus each of you AI hacking will punish any enemies that dare bring along a robot.

Well I would say it would depend on the mission.
Geth Heavy: Legion + Tali would be awesome, but you get Legion so late. Zaeed w/ squad disruptor + Tali/Garrus/Miranda all work pretty well too (and possible to use early on.)
Armor Heavy: Mordin w/ AOE Incinerate + Garrus w/ AP would be my suggestion. Of course double AOE incinerate slaughters armor quite handily anyways so Mordin + anyone works.
Shield Heavy: Any 2 of Garrus/Miranda/Zaeed. Garrus and Miranda for multiple AOE overloads, Zaeed for disruptor ammo.
Barrier Heavy: Samara + Thane/Miranda. Two AOE Reaves should tear through barriers fairly quickly. Both Thane and Miranda can get heavy warp, so the choice comes down to +15% squad weapon damage or sniper rifle (incisor rox pretty hard....but tempest also tears through barriers quite well).
Husk Horde: Grunt + Mordin. Grunt is one of the very few that could waltz with a horde of husks without immediately kissing the dirt. Mordin for the AOE Incinerate + your own for ripping down the armor. Alternately, take Mordin + someone with AOE pull/dominate (Samara/Jacob/Jack/Morinth). Husks automatically die if they get pulled/dominated. So with you and Mordin tear down the armor, then you can pull/dominate the husks for instakills. Of course, the downside is the fact that you rely on a 6s cooldown power, and neither squadmates are as durable as Grunt, so make sure they don't get into melee range. While YOU can dance around and avoid Husks melee, squadmate AI can't :s
Mix Defense: Usually one type dominates, either shield/barrier/armor. While you are capable of dealing with all three, I find having a second/third teammate to help strip defenses speeds things along. Miranda/Zaeed/Garrus are all good choices since they can potentially deal with all three types (Zaeed and Garrus once they are loyal), So either 2 of Miranda/Zaeed/Garrus if you don't know for certain what you will be facing, or mix and match teammates that are best suited for whatever protection you will come across.
In Summary:
Miranda: All-round stripper
Jacob: Anti-armor/husks
Zaeed: Anti-everything
Mordin: Anti-armor/husks
Garrus: Anti-everything
Grunt: Anti-barrier/armor/husks

With Engineer you can cover most of the 'specialist' roles, which means you are free to bring the more 'raw power' types. I admit I dismissed drone spam at first, but those buggers are insanely good against the tougher units, like heavy mechs, harbingers, and scions.
I'm using Garrus (sniper rifle) and Zaeed (assault) right now, and it is meshing extremely well. I'll be replacing Garrus with Legion once I can recruit him because his Widow is so much stronger.

I like Miranda / Grunt with Grunt having Squad Inferno Ammo. Grunt with the Krogan Shotgun is a killer. And Miranda is Good in any situation.
With my engineer on Hardcore I used Barrier as my special ability. And had everything maxed but Cyro-blast which had 1 point and AI- Hacking which had no points. Heavy Powers, and explosive drone.

I'm still pretty early into my hardcore run on my Engineer. I've been using Miranda and Jacob mostly. The first thing that I did was max out my combat drone, choosing explosive drone over attack. Also, the choices in powers all depends on your playstyle. Engineer is designed to be a crowd controller, minimizing the threat by either controlling the target or distracting them via AI Hacking / Drone. If you choose to follow this tactic, it may be wise to max out Engineer specialty, Combat Drone, AI Hacking and Cryo blast. This provides you the opportunity to use the full extent of your CC capabilities. However, if you prefer to kill faster, pick Overload and Incinerate over Cryo and Hacking. This allows you to strip away their shields and armor in no time, making it easy for your squad to capitalize and down the opponent.
I think your teammates depends on your specialty too. For example, if you choose the Demolisher (Incinerate / Overload), then it may be wise to go with heavy hitters. If you choose the CC, you would want a combination that can exploit your crowd control, such as Miranda and Jacob with the Warp explosion combo.

Depends on what type of Engineer you are making and what type of mission you are going on.
If you have an Demolisher Engineer with maxed out Overload and Incinerate (ie. good at stripping down defenses), then you will probably want allies that have good finishing moves on unarmored stuff, since you'll be making them unarmored pretty quickly. You will also want someone who can deal with Barriers, as Overload and Incinerate do not cover that too well. So a very good squadmate in this case would be Samara. She can strip barriers with Reave (as well as help you take down armor fast) and once things have no defenses, she can pull and throw them around a ton. She also does good damage with an assault rifle on top of that. Miranda is good, as she has Warp for barriers, and Slam to destroy unarmored stuff, not to mention that if you have Overload/Incinerate and she has Warp/Overload, you will strip defenses ridiculously quickly.
If you use an Engineer that is more based on crowd control, then you have different priorities for your squadmates. An Engineer that focuses on Combat Drone, Cryo, AI Hacking, and maybe Dominate as a bonus skill needs a couple things. First, he needs allies that will strip all defenses quickly in order to allow cryo, ai hacking, and dominate to work. Secondly, he needs allies that will do huge damage quickly to enemies that are distracted by the drone, shooting their hacked ally, or frozen. You want high DPS in this case because these are times when enemies aren't shooting at your squad. You get to just unload on them while out of cover for a while. You want to make the most of that. In this case, I would say Garrus and Zaeed are the best squad members to take with you. Barriers will go down quickly as both have Concussive Shot. Between Garrus' Overload and Zaeed's Disruptor Ammo, shields will go down, and Garrus' Armor Piercing Ammo and Zaeed's Inferno Grenade will deal with armor. So your allies will strip defenses off enemies quite quickly. But more importantly, you can put sniper rifles or assault rifles on both of these guys, and they will do huge damage to distracted/frozen enemies.

Thanks all a lot of good sound advice. But I needed more in the way of actual numbers and builds for the squadmates... at least as examples of some good working builds.
And by builds i mean should I be maxing out the classes of my squad? Should i be taking area of effect over DPS with my squad? Does it depend on the squad member?

Depends on the type of power.
The general rule is that with CC powers like Pull or Cryo, you want to take the AOE version. This is because the other evolution will just increase the duration of the power, but in almost every case, the enemy you use it on will be dead before the normal duration is over. So the extra duration is generally worthless.
With damage powers, on the other hand, you want the target versions. Enemies are typically not bunched up often enough to warrant the AOE powers, given how low the damage radius still is.
There are a couple possible exceptions to this rule:
First, you can probably justify taking AOE Overload. This is because synthetics tend to bunch up within the radius more than other enemies do. Thus, you can more frequently damage 2 or 3 of them AND stun/overheat 2-3 at the same time. As you get to higher difficulty levels, though, you start needing overload more for organics with shields than for synthetics. So at higher difficulties, I'd say heavy overload is still better, but AOE overload isnt stupid either.
Another exception comes at higher difficulty levels. If you are playing on Hardcore or Insanity, Husks will have armor. Normally, you can easily own them with some AOE throws, but when they have armor you have to strip that first before you use throws. Husks bunch together a lot, so they can be hit with AOE powers a lot. Thus, if you are on Hardcore or Insanity, you might want to have an ally with an armor-killing power upgrade it to the AOE version. For instance, if you give Mordin AOE Incinerate and then take him along on missions with husks, those missions will get a lot easier. Again, this is only relevant on hardcore or insanity though.
As for points for various squad members, it really depends on preference and stuff in most cases. I would say a few things:
1. You probably want to max Miranda's class power as it gives the entire squad bonuses. Similarly, Thane and Zaeed have class powers that increase their weapon damage by 50% when fully upgraded. I would try to max those. Lastly, I think Grunt's class talent is really good for its health regen. It turns him into a tank.
2. Certain loyalty talents for squad members are really good, and you will want to max them as much as possible. Examples are: Reave (Samara), Warp Ammo (Jack), Armor Piercing Ammo (Garrus), Dominate (Morinth), and Energy Drain (Tali)
2. Certain Loyalty talents are not very good and you shouldn't rush to max them. Examples are: Shredder Ammo (Thane), Neural Shock (Mordin),
4. The other loyalty talents are similarly useful as the NPCs other talents, and shouldnt be ignored or maxed right away, unless you specifically want to use that character for that power
EDIT: Also, remember, if you are evolving a squad member's ammo power, take the squad version. This will make it affect your Shepard. Do this unless your Shepard has his own ammo powers that he would rather use anyways (ie. if you want to be using your Shepard's heavy warp ammo, then you dont have to upgrade Jacob's Incendiary Ammo to Squad Incendiary Ammo).
