Oh I wouldn't say that about all the loyalty missions. By helping Tali you might be gaining the Flotilla's allegiance in ME3. Same thing with Legion and the 'non-heretical' Geth. Same thing with Grunt and clan Urdnot (provided that Wrex survived ME1). And if you told Mordin to save the genophage cure research data instead of destroying it, it could be possible that a virile Krogan army could be raised in less time. All of these could possibly help defeat the Reapers.

Very true, you're right, I didn't mean to say the loyalty missions had no consequence to the trilogy's overall plot. I'm sure (or at least I hope) that such things will be brought back in ME3 in a good way. I meant they had no consequence to the game's overall plot. I mean there was what, the intro level in the Lazarus facility, Freedom's Promise, Horizon, the Collector ship, the Derelict Reaper, and the Collector base. That's the game's main plot. Six main plot levels. Compared to Eden Prime, Therum, Noveria, Feros, Virmire, Ilos and the Citadel On Fire. Those seven levels were, and I know it's just my opinion, but IMO they were miles better than ME2's six.
So to compensate for the relative lameness of the main plot, they had to pad it out. So they did, with eight character recruitment missions and eleven character loyalty missions. Which were great, honestly, I really enjoyed them. But it is the majority of the game, and it feels like it shouldn't have been. It feels like there should have been... more. It's almost like the Collector threat pales into insignificance compared to the idea of making friends and fixing their lives. In ME1 you started off with one permanent squad member, grabbed a second during the tutorial mission, then snagged three more while bopping about the Citadel. Then you made a quick pitstop at an archeological dig to save a blue damsal in distress, and your team was complete. From there on out, it was time to save the galaxy.
There was still character development. I loved the conversations I could have with my crew inbetween missions. And the missions? I didn't do them for "loyalty", my crew were committed to my cause anyway. I did them because I could. Because I was asked to, if we had time. It's not like they were difficult or time consuming - take out a base of merc scum, fight through a cargo hold of Thorian creepers to reach a murderous scientist. And the third? Heck, for the third I just had to answer "yes" to a very simple question. I didn't need to spend the majority of the game finding people and convincing them to like me, only to find that when I was finished it was time for the finale already.
Which makes me hope ME3 is a bit more focused on plot. I'm not against character development, but it's almost as if the Collector threat is just a convenient backdrop to explore these characters and their compelling story arcs. Which, to bring this back on topic, will be all the more easy if various character arcs are tied up in ME2 DLC. Such as Liara. After all, taking down the Shadow Broker because he/she/they did a business deal a few years ago kinda seems like it'd pale into insignificance compared to "there's a Reaper fleet heading straight for us".
