Since Bioware seems to have such a hard-on for thermal clips, and the shooter fans share that hard-on, then leave them. However, I think this can be fixed to satisfy everyone by adjusting the number of thermal clips available to you on each level. Let me explain...
Right now, supposedly, you can get them as needed if you run out. Personally, I think that is a crock of crap. I loathe the SMG and never use it, yet I use the hand cannon all the time. The hand cannon has such a limited amount of shots that it's ridiculous, so even though I am stingy with my shots (I hammer the enemy with powers and only use the gun to finish them off), in really bad fights I run out and can't duck out from under cover to go find more without getting my head shot off. I use the sniper rifle in that instance, if I can (and don't get me started on the fact that, as soon as you stick your head out to aim the damned thing you're getting shot full of holes) but I don't like to do so because it's harder to shoot an enemy that's running around with a sniper rifle than it is with the hand connon. Okay, I'm getting sidetracked, but where I'm going with this is here:
For the casual setting, give us an unlimited number of clips so the game plays as it did in ME1 when we had unlimited ammo. Don't make us go scrounging around for the damned things. If they want to find something to slow down the spray and pray method, then either have changing the clip take longer or go back to when the gun overheated after so many shots and took a few seconds to cool down. The casual players will be happier, then.
For the other levels, make the clips increasingly difficult to find. The normal setting would become what the casual setting is now or even a bit more difficult. In veteran, hardcore, and insanity, it would be even more difficult to find ammo. Shooter fans apparently want to be stuck in the middle of an army of enemies with three bullets, so give it to them. In insanity, let Shepard have ten shots for each weapon and throw them into hell. Don't let them upgrade their weapons to carry more ammo. Don't give them special ammo. Don't let their powers cool down as quickly, even if they buy the power upgrades. In other words, strip the higher difficulty players of their resources but let those who want a more enjoyable/casual/relaxing experience have every resource available to them.
The major complaints from people who thought ME1 was too "easy" seem to have to do with either unlimited ammo or the upgrades that stopped your weapon from overheating. So, instead of taking those things away from those of us who don't fancy having a stroke because the battles are just too damned intense, just take them away from those who want to prove just how badass they are at games. People want a challenge? Give them ten bullets (no ammo for the heavy weapon at all) and thirty enemies. Let them have fun with that.
My point is that there is no reason that you have to screw over everyone just to make the shooter fans (or "difficulty" fans) happy. Thermal clips are, in my opinion, a huge step backward for the ME universe and were nothing but a retcon to make the shooter fans happy. That's fine, but at least give the casual level an unlimited number of them so we can have the same enjoyable experience we had in ME1. As for those who may have a problem with that: don't play on casual. If someone else has an easier time of it, it's no skin off your nose just as it's no skin off mine if someone wants to play the game on a level of difficulty that would make me want to hunt down all the devs and punch them in the mouth. This idea that some gamers are offended by the idea that other gamers may not want a game that gives them migraines is utterly childish. ME2 sucked up to those people. With any luck, ME3 can make us all happy.
