One thing that really bugs me is the availability of resources.  Taking into account the number of times this cycle has repeated it's self according to the story and the number of space faring civs that would account for (not to mention the Reapers and their creators).  You would think that all elemental resources on these planets would have been used up long ago. 

The only possible things I could think of to replenish would be:

Asteroid collisions: and you would think those would have been mined up as well.

Resources from structures left behind or ships crashed: but here again you would think that instead of looking like veins of mineable resources that someone would notice that hey I'm not mining a vein...I'm diging up a wall/house/building...

Seeding.....Would reapers throw the "trash" of destoryed civs back down to re-seed planets since they really only want the organics...  This would actually make some sense but still wouldn't explain why it wouldn't end up as debris instead of "veins" of minerals.  I supose over time, they would be gelogically re-absorbed but seems it would take longer than each "period" between "harvestings"
