Shepard and his crew disembark the Normandy and fight through the Collector base normaly. At the 'hold the line' door, you leave a tech expert to seal the door and catch up. [tech failing to seal the door means they die and you get more enemies]. The rest of the crew come with you on the platforms to the central chamber, where the 'normal' reaper is being built. It is very skeletal, with exposed decks and such and its internal structure is lacking. You have a mini boss fight here to create an opening in the hull of the main section so you can get in. Your squads are on disconnected platforms holding off more collectors flying in on the flanks.
Once Shepard blows a hole, everyone flies in on platforms and groups up inside the Reaper. EDI informs shepard where the core is, but that it is sealed and can only be opened from the 'control room.' [An area where servants would be. Like Saren's throne room in Soverign.] You pick a character to escort, and leave the rest of the group at the hole you just blasted. You fight your way through the corridors of the Reaper to the control room. [The character you chose will have varying benefits and problems. Tali will lock bulkheads to divert Collectors, but is weak in holding her position. Jack and Grunt cant do much controlling the ship, but will take on an army and still hold the room. Legion and Garrus are more balanced.]
You then chose to blow it up, or just wipe out the collectors. Either way, the Collector General comes in himself with a bunch of collectors and try to stop you. After an intense battle, you kill him and fight your way out of the Reaper with your group. Joker, now with a working Normandy again, blasts a hole into the collector base and directly picks you up from the Reaper. There is a choice to leave behind the guy in the control room, or risk waiting.
Joker flies the ship back out the way he came, dodging falling debris and collector attacks. Outside, the base disappears in a bright green glow and the Normandy just barely skates the edge of the blast.
Shepard talks to TIM, who is either happy to have saved the reaper, or furious that you destroyed it. You then tell him to clean up Cerberus, no more experimenting on captives, and such, or you will hunt him down. Or you can say you are even and just leave him there. If you saved the base, you also decide if you want to let TIM use it, or give it to alliance, or personally have control of the project to make sure TIM doesn't abuse it. If you destroyed the base, the collector general sends you info on the Reapers. You can give the data to tim, and/or alliance. you keep a copy yourself.
Regardless of you choices, TIM gives you the Normandy, saying you earned it.
Just an idea. I got bored and put my disapointment to use.
