I hope it does atleast because I think it would be awesome to see the new species that was just found the alliance can send shepard as the representative for humanity.

Or go to a new planet where travel is restricted on account of disease concerns....

Why would Alliance send Shepard anywhere? Even if you destroyed the collector base, you're still a terrorist in the Alliance's eyes because you've worked for Cerberus.
