It's more a story issue with the transfer from ME1 to ME2.
K, on my first run though, I completed ALL the sidequests.
But, for the second runthrough, I only did the Main quests...
So here's my question:
Will my actions from the sidequests in the first run through be remembered? Or, if I transfer the save from the 2nd run without any side quests completed, it will follow the last run, in which the story will play out in such a way that I've not completed any of the sidequests?

The saves are completely independent. So side quests would not be referenced in your second play through.
