I've been playing ME to revisit some of the key moments.

And then something occured to me.

Liara says that only an extremely strong willed individual can use Prothean Beacons and that a lesser mind would break under the experience.

Earlier in the game, there was this guy:
How to deal with drugged up Apocalyptic loonies

I'm now wondering if his insanity is a result of activating the Prothean Beacon and having the information downloaded into his mind.

I've wondered the same thing for a while. I'm inclined to think that he did use it.

It would explain a lot of his ramblings but how he was able to decipher any of it without help is another thing. Regardless, it would add a new spin to things.

Well, I thought without the Cypher, Liara's help and the other half of the data, even if he hadn't been broken by the experience, he couldn't have made much of it.

But he did interpret enough to have a vague idea of the Protheans final warning.

I've thought about this and I think he did use it. Along with the ramblings, later you see Saren walking up to the beacon and it's already activated. Maybe just from him walking close to it did it but it makes sense why its on before Saren uses it.

It's pretty obvious that Manuel is privy to some of the information from the Beacon, although whether he used it or whether his subconscious mind was just 'picking up' and interpreting the signals from the Beacon is something we'll never know for certain.

He used it. Then I knocked him out. I always knock him out. It's for his own good as well as my entertainment.

Interesting. I always thought that his explanations were vague enough that they could be written off as trauma-induced paranoia, or perhaps he had succumbed to indoctrination by Sovereign's short stay, but this does seem a plausible theory.

I figured he did when I heard her say that.

I didn't figure he used the beacon. Instead, my guess is his mental problems gave him an unusual and adverse reaction to indoctrination. He felt it quicker and possibly even gained some information from it. Something to remember, there appears to be some level of psionic ability beyond mass effect manipulation. Actual mental contact such as telepathy (the beacon and Asari melding, the Consort's unusual ability to read others).

That's a good theory.

No, he didn't use. The other scientist says, "...[Manuel] has always been a bit unstable.", which implies a pre-existing condition.

Like others said, Sovereign's indoctrination field might have exacerbated his condition but I doubt he used the beacon.

Furthermore, his visions of "destruction rushing towards us" is most likely trauma of what happened (maybe he's referencing the sight of Sovereign landing at the space port).

I think he did "recive" message form active beacon and it's very possible that he get caught in similar circumstances as almost Kaidan did (in my play as FemShep) when beacon caught him in his AoE field.

Indication of this is when Dr Warren start to talk about possible data stored inside beacon Manuel start saying about awakening a beast and other very similar to Shepard's vision from beacon things.

And how possible he could known Saren's true purpose to be on Eden Prime (if very possible he saw him for the first time in his life) without knowing what in reality is stored inside that beacon.

I think he did. He may have always been a little unstable, but I doubt what happened would have made him so convinced of the apocalypse. If he was autistic, I think he'd be even less likely to react as he did.

And to him not having the cipher: You wouldn't need the cipher to know the message is bad, and without the cipher the message seems even more apocalyptic.
