I do agree though, they should have had the outer door close before he called you. Then have EDI override it.

Yeah, what was he thinking? Even if Shepard had acted like a sheep and let himself be trapped without weapons - there is a Cerberus warship, potentially already equipped with dual-thanix cannons and 20+ Cerberus operatives just waiting "outside", ready to rescue him and destroy the prison ship afterwards.
