Firstly a quick question - when you 'upload' a character from one ME game to the next, which save does it take? The last player one, the last autosave, or does it have some way of knowing which the first completed game was (like achievements)?
The reason I ask is that, whilst I was pleased my whole squad survived, I am pondering changing my decision over saving the base at the end. I'm thinking perhaps that I should have blown it sky high.
However, another part of me thinks that, in real life, one can't go back. For better or worse, I should live with the conseqences, and do my best to make ammends in ME 3.
I am really in a quandary. What would you advise?

live with the consequences or start a new game and change your decisions, so that you can see how both options play out in me3.
I think for the import from ME1 to ME2, the last autosave was used (or a special save file, not sure which). But in ME2 we have the option to complete Missions after the suicide mission. So i hope Bioware will allow us to use any savegame for the import to ME3. I don't want to start a new game with my Main Shepard every time we get a new DLC.

I assume it would go by the latest save, so if you were to replay the game and the last save you make incorperates the changes you made, I'm going to guess that is what will be imported into ME 3.
It's up to you, why not make another play through with alternate decisions so you can see what happens from either outcome.

Or just cut some of saves out of folder, load the one you need, then paste the old ones again in there. Should'nt be a problem. XD
