1-If Shepard lives, at least in the paragon ending (haven't seen renegade) after Shep walks out on TIM, he turns around and stares at the giant sun in his..uh...office...and it's solid blue now instead of multi-colored.  Why? Is it even a sun/star? I'm only calling it that b/c that's what I've seen other people call it.

2-If Shep dies, after Joker leaves the conversation TIM opens up a hologram of the collector base and geth or reaper-ish holograms (but I'm not entirely certain it IS geth or reaper style) ships are floating toward it.  Theories on what they are/what this means?

The massive star in the background of TIM's office changing color shouldn't be taken literally. It's a visual device in the story that reflects the path Shepard chose - blue for Paragon and red for Renegade.

I never noticed ships floating near the holigramed collector station, but I assume it's just the starships that attempted to pass through the Omega Relay and got destroyed.

just a thought. so i was walking around listening to Joker's comments and he said something like "cerberus is a 3-headed dog...but its only run by one guy" maybe i'm reading too much into it, but what if there are 2 more dudes somewhere in the galaxy in cool looking offices doing shady stuff to assure humanity's dominance in the galaxy

No, they're clearly meant to be Cerberus vessels.

For #2 I took it to be cerberus ships showing up to inspect the base.

That is in the ending where Shep died but chose to save the base. The ships that appear around the base I would assume are Cerberus ships.

yeah, I was leaning toward the color changes being purely symbolic but hey people have come up with some pretty good theories for lots of other minor touches in the game so I just didn't want to be missing something important.

Sincerely doubt it. If you recall, it is explained somewhere (think in one of the primary codices) that Cerberus was a name taken because the organisation was founded to protect mankind from the alien species, by standing guard over the Charon relay. This symbolism uses the combination of Charon being a name from the greek mythos, and Cerberus being a guard dog in the mythology. When the situation between humans and alien races were more stable, it simply focused on giving humans the advantage in the "arms race".

So unless you are expecting Cerberus to be doubly symbolic, I think it unlikely. But while we are at it, we might consider the possibility of the Illusive Men actually being dogs in man-suits, oh and also that their offices are actually located in the literal greek Hades. </sarcasm>

Though, come to think of it, it would be a clever quirk if the star in TIMs office was actually named Styx or Hades.

Rube-Goldberg machines :) Sometimes I think modern games place too much emphasis on effect and too little on content - let's hope for the future ;)

There is only one Cerberus ship that can pass through the Omega relay and that's the Normandy. It's only only ship with an IFF. I imagine the other ships are the hulks that surrounded the base.

Doubtful.  An IFF is really just a code that's transmitted.  Once the Normandy installed the IFF device and analyzed what it did, anyone with access to that data should be able to duplicate the IFF signal - without having to deal with the boobytrap that got the Normandy's crew kidnapped.

Aaaah, the good ole' days... my very first PC game, along with Xenon.  2, I think.
