I was 100% at that point, and had nothing else to do, but my ENTIRE crew had to get on a shuttle and abandon the Normandy.  For "a mission".

What mission?  I had all loyalty quests done.  All side quests done.  All planets explored to 100%.  I had no mission!

This really got on my nerves.

But... who would then play as Joker!?

Maybe it was a recon mission of some type.

I would.  I could play as "my crew" doing whatever the hell they were doing, then it'd cut over to the sequence on the ship, then it could show a scene with EDI contacting Shepard and crew and hailing them back.

I did think it was too convenient that all 12 of the best fighters decided to leave the Normandy together and head off while an alien piece of software with unknown implications was being turned on. I would have at least hung around nearby in the shuttle so that I can observe if anything bad happens and come to the rescue.

Maybe they all had to go fill out their taxes.

Honestly, though, I enjoyed the plot and such overall, but that part was ridiculous. As soon as I saw them all getting in, I saw it coming, mentally renamed it 'the clown shuttle' and started playing circus music in the background.

It is a little known fact that scanning planets actually has you taking your entire squad down to a planet and flying over it in the shuttle as they look out the windows for mineral deposits. That is why it is soooo slow! Once they see one EDI shoots the probe. That is what they were doing. :)
