During the course of the game do you come across your vial of blood that the Templars use to track you?

No. At least I never have. Of course given that your phylactery was taken to Denerim, and given that by the end Denerim is so much rubble and flaming wreckage, I think it's fair to assume that the Templars have no way to track you down even if they wanted to.

I doubt they would leave it in such a vulnerable spot in Denerim that it would have been so easily lost and destroyed, even with an attack of that scale. Are they so prideful that they wouldn't imagine a seige or an attack by some force so as to keep that hidden and secured somewhere sturdy and protected?
I think it was a big loophole that your phalancery was never touched on in the game if your PC was a mage.

Except Wynne who insists (at least in the original versions) of turning your mage into the templars as a bloodmage even if you are a Grey Warden and directly putting the circle into needless peril doing so.
Of course Wynne is a bronto's posterior but still.....
