1. Miranda is chilling inside his hologram in that scene...the Virtual Reality sim circle that Shep always steps into is clearly seen.
2. The planet is a metaphor, paragon is blue, renegade red. No big secret to it. Bioware, being canadian, supports paragon, but lets not get into politics.
3. TIM IS NOT INDOCTRINATED. The eyes add mystique to the character, making him seem more than a man, more like an omnicient being. IF he were working for the Reapers, there are about a billion plans he could have carried out that would have benefited them more than
a: Resurrecting their version of John Conner
b: Equipping John Conner with the deadliest squad in the galaxy, and with a cutting edge ship.
c: Supporting John Conner as he then rampages all over the collectors and destroys the reaper
they were building oh-so-secretly.
...in fact, just about ANY plan would be better for the Reapers.

miranda is knocked out and blindfolded before every meeting with TIM.
the sun is actually a prothean expressing its (dis)approval of shepard's actions.
TIM's eyes were blinded by sheer amazing in the battle of conrad verner vs. biotic god so he needed smexy replacements.

I've always associated glowing blue eyes with omniscience, or soulless android.
I thought the giant glowing ball in the backround was a giant screensaver that popped up whenever shepard arrived so he could not see that all TIM did in there was watch bad alien porn when nobody was around.

Actually, Miranda is actually inside of TIM's office, given she walks around inside of it. And yeah, his office looks pretty sweet. Best view in the galaxy...but man, that guy smokes the SAME cigarette throughout the whole game. And he drinks...
