Just curious, I'm going to grab Warden's Keep (day 1 dlc ftl), however it states:
any content purchased through XBox Live or the PSN will not appear on this page

Do I buy it from the bioware points store then or will that screw me up?

on the 360 you will purchase through the in-game menu with MS points.

correct, however the transaction is still using MS points. the virtual currency found on points.bioware.com are useable on PC only for the time being. I have seen no official plans to change this.
