When the Geth get hacked, its basically the same as a human being invaded by harmful bacteria and viruses.
We often change our personality when we're sick.
Just like how most Geth eventually recover from being tampered with, humans eventually recover from being "tampered" with as well.
But there are cases when a human's personality dramatically changes(ie. brain tumors) unless outside influence corrects the change(ie. removing said brain tumor).
Reapers gave the heretic Geth "brain tumors". The writer of that situation considers it the Paragon choice to try to "surgically remove" the "brain tumor" and considers it the Renegade choice to perform a mercy killing.

In my first game, I had Legion and Tali in my group. Tali didn't really seem to offer any particular insight (I thought she'd be more vocal than that). I was really conflicted about this decision and decided to just blow them up. There wasn't any real guarantee that the virus would fix things and I didn't want the death of Tali's father be for nothing so I destroyed the heretics on his behalf.
My second game, I rolled a full paragon and fully intended to do the rewrite option, but I had my love interest, Thane, in the group when I did Legion's loyalty mission. I was stunned to hear Thane's strong opinions against rewriting. I had him with me for most of the game and this was the one mission that he was really speaking up on. So, what the hell, I blew them up again.
Now I'm on my third playthrough and by god, I am going to rewrite them this time in case I need the geth army for ME3 like others have pointed out. I'm going to have to think about which person I want to tag along because I'd like to hear their opinions. Anyone pro-rewriting? Heh.

I also had trouble with this question. At least with the rachni we find out that they were aggressive because the reapers influenced them into going to war with the council races. If what I understand is correct these "heretic" geth chose to follow Soverign and the reapers after some careful consideration.
I don't think there was a paragon option at all with this, or at least there shouldn't have been one. Still the reapers do want a genocide, you don't get much more evil than that. Maybe when this all over the geth will find a way to reconcile and fully come to terms with what happened.

Legion's active programs give a majority vote on the rewrite, and since all the geth programs are really one mind, I say we rewrite and give the collective what it wants most.

Well, it seems, after some searching, that it can't be stated clearly if Mainstream Geth were hostile to those who enter their space before Heretics emerged or not. Original post is edited.
Still, all arguments - and "Not Safe" argument's main part are as they were. I incline to destroying the Heretics base being better.
