I'm curious, what happens if a unloyal Miranda and someone else random are the only people to live? If I'm not mistaken, Miranda will leave your party at the end of the game if you destroy the collector base and she is not loyal.
She agrees with you no matter what. On my kill-everyone-including-myself playthrough, I took her to fight the giant Terminator with me. She told him she resigns. Then she died.
That's disapointing. Why would she side with Shepard and resign from Cerberus if Shep didn't bother to gain her loyalty? 
The way I see it, as I and others have mentioned before, up to this mission she is pretty much a 'conditioned' loyalist cerberus employee, believing everything they do is for
the greater good (hot fuzz moment) of humanity.
Cue, abduction of crew and finding out what the Collectors were doing with the humans on that base.
As she says if she is with you before TIM gives her the order to do what Shepherd is refusing to do. She does state that "It sounds like a betrayal." with regards keeping the base. Namely I believe because even if she isn't loyal to Shepherd she personally sees keeping such a thing as wrong considering all the human lives lost already to this place. None of that
keeping it for the greater good stuff is going to wash, particularly as she just saw one of the colonists (or kelly) get turned into grey goo.
When I first initially saw the scene (without Miranda) I too also assumed the same thing. But having played the game I understand now why she wouldn't. She isn't necessarily siding with Shepherd, she just sees the idea herself as plain wrong. Whether she is loyal to shepherd or not is irrelevant at this point. A lot of the 'bad stuff' she has heard of, is just that, stuff she has heard of and obviously she has been conditioned to believe it is all just bad propaganda and TIM has managed to put a 'different story' on the matter (the initial meeting with Tali is testament to this).
