My brother just beat the IFF mission and the door to the core where Legion is, is still locked. He says he brought him and kept him asleep. Im not sure how all the dialog is but is there a way where Legion can die on the IFF mission? Or is there a way to turn him on im not remembering.

I think there is are options to leave him behind or send him to Cerberus. If either of those were picked then Legion won't be availible.

You can turn Legion's unconscious body over the Cerberus, which effectively kills it. So you can only kill Legion on the IFF mission through dialogue choices. Otherwise you just go into the AI core and activate it.
