Ok, so right now, I'm trying to be a Paragade, that is, I'm trying to max out both my paragon and renegade scores in one playthrough. I did Samara's loyalty mission, and saved her, netting me over 30 paragon points. When I looked at my scores, my paragon score was into the last box. However, after I did Thane's loyalty mission, I successfully found his son, which I'm assuming got me paragon points as well, but when I looked at my scores, my paragon status was back to the second to last box. I'm puzzled as to what happened.
The only thing I can think of is that since I did all the renegade interrupts in that mission, those renegade points somehow brought down my paragon score? I'm still not 100% sure on how exactly paragon/renegade points work, but does anyone know if raising the score one way has a negative impact on the other score? I'd assume that this could happen in order to try and balance how much points you could recieve, which would prevent someone from maxing both.

If you retrained your powers and chose not to re-spend them on your class skill, that may have done it. The class skill effects your paragon/renegade scores by a percent bonus.
Edit: What this means is, if for example your original level 4 class skill gave a bonus of 100% and you retrained it to the other option that only has 70%, it'll seem like you have less.
