I thought of it ... a honneypot trap.
But in that case she is at once the best liar in the universe and the biggest idiot at the same time. Person like that would not risk everything. So I had to fold that idea.

The only counter-argument I can think of is that EDI already makes a perfect additional agent. And the loyalty of an AI is probably easier to ensure than that of a young woman.

Her and Miranda's comments about Cerberus having "harsh" methods is a joke if you've played Mass Effect 1. The word "harsh" doesn't even begin to cover just the things you know they did, especially hunting down and murdering that Admiral and then tossing his carcass in the pen with critters. Or setting up Dragon's Teeth on a colony in Colony of the Dead. Honestly, I wanted to just punch Kelly and Miranda in the face each time they explained to me how Cerberus was so good despite the seemingly "harsh" methods they used sometimes.
She's either a naive and perky woman who doesn't really understand the organization she works for, or she is Operative Chambers who was assigned as Shepard's "good cop" handler.

I always figured Kelly had two unofficial jobs. I'm sure she's honestly there as Yeoman/psych officer and all. But at the end of the day, anyone who has some sort of access to your inbox is surely reporting to the Illusive Man. In her position, she hardly even has to lie (unless Shepard asks her directly) - just omit being in contact with IM.
