Like the title says? Should I sell them or is there a reason to hold on to them?

If you mean gems such as Malachite or Fluorspar, they are purely vendor trash, so sell 'em and reap the rewards.

Garnets are used in one quest but other than that they serve no purpose

That's lame- I assumed they were like in Oblivion for enchantments and stuff.

There are also Runes, and these are used for enchantments.

I believe some gems can be used to improve your dwarven army? I did not feel the need to use a single unit of the army though on hard so I'd just sell them all. More money = more epic loot from vendors. Can't go wrong with that!

It seemed pretty vague what exactly would improve about the army or how much it would take for it to be meaningful, so I left the supply boxes alone too unless I just had junk I needed to get rid of.
