I hope it's revealed that the Council has been indoctrinated from a piece of Sovereign they recovered and you have to get rid of them.
Harkin definitely needs a bullet between the eyes.
If Zaeed is back then you should definitely get the option to kill Vido.
It would be nice to take down the Shadow Broker.
As for your squad mates:
I hope Samara gets to sacrifice herself fighting the Reapers. We know that she'll probably die a violent death anyway. Better to have her go down in a blaze of glory rather than getting killed by some random thug.
If Thane can't be cured then it would be better to have him go down in the same fashion as Samara.

I may not be hot on the ME2 crew largely, but I dont want any of them to die. I actually took the time to keep them all alive, so they at least did something right. But in terms of living, ME1 characters will always take precedence.

I agree on Thane and Samara (maybe also Zaeed) to require proper and meaningful exits. Though there are of course people who already gave Samara one.
I'd like to see Jacob go the way of Private Jenkins however.

Hm, Tali and Garrus have to survive, perhaps Liara but I went off Biotics a bit in ME2 so if shes not useful I dont care about her much.
Lets hope Udina dies... painfully. Though humiliating him more will do perfectly fine.

Thane should go out in a blaze of glory. sneaking up on one of ME3's baddies putting his pistol in their mouth pulling the trigger while being peppered by the baddies bodyguards.
Samara should go out in a huge biotic explosion used to destroy a reaper from the inside.
Zaeed should go out by confronting Zido who says his suit will detonate if he dies, Zaeed walks up and says" I win you bas***d" and sink a knife into Vido's neck and boom.

Tali, Legion, Mordin, and Miranda have to survive. The result of the first three's personal missions could have drastic effects on the ME game world, while Miranda could be integral to infiltrating or taking down Cerberus.
Liara, Ashley/Kaidan, and Wrex were already set aside for us. We can't get them killed in the Suicide Mission so they'll still be around for whatever BioWare has in store for them in ME3.
I don't really care about anyone else, as all the other plot elements and loyalty quests were not important to the war against the Geth or the Reapers. Though, as far as character designs are concerned, I like Samara and Thane. Jack, while not among my favorites, also has an interesting story line. I wouldn't mind if these three show up again.
Space hamster, all my fish, and Kelly must live on... because I said so.
Who should die:
Grunt must die. If I recall correctly, another Krogan calls him an abomination. Supposedly the perfect Krogan, he is nothing more than the embodiment of cataclysmic war and indiscriminate destruction. At least some Krogan realize the advantage of uniting the tribes. Grunt represents everything that could destroy what others like Wrex have worked to achieve.
The Illusive Man must die. He should be liquified, injected into a mobile platform, and blown up with a Cain nuke.
But seriously, he's a detriment to all of society, human or otherwise.
Harbinger must die. There's certainly no reason he should live. In fact, let the other Reapers wipe out the rest of the galaxy (except for those I mentioned above). Just give me a chance to make Harbinger learn about the pain of being slowly dissolved in Thresher Maw acid.

I don't know if Zaeed can die. He seems like a survivor. I think that even if the Reapers win, Zaeed will be able to hide somewhere and live until he dies of old age.

Yeah, If there was a reaper appocolypse, you would find Zaeed afterwards trying to teach the cockroaches how to use automatic weapons so he could have a real target practice.
