I have a question about how Armor-Piercing Ammo works. Let's say I shoot someone with shields with my sniper rifle. The shot takes down the shields and goes into their health a bit. Does the damage that goes into their health get increased by the ammo or is it ignored because the shot hit shields first?

According to Christina Norman, the extra damage from ammo powers is determined separately after the base damage. Therefore, if your sniper shot takes out their shield and dips into their health pool, AP Ammo will apply, but it only to the amount of damage dealt to that enemy's health pool.
I.E. you did 300 damage to their shield, but only 80 damage to their health, therefore Squad AP Ammo will do an extra 40 damage to their health.

Having AP rounds on increases damage overall, just moreso vs Armor. I think the Health damage will be increased.
