I've played both games through multiple times more than any other game I've owned. So my hopes for ME3 is high. There are a few things I hope are included or play out somewhat like this. This is very long so I apologize ahead of time.
Obviously we'll probably need to 'rally the galaxy' to stand against the reapers in time. Or at least large factions of each group. Based on your previous decisions certain path are almost set. Paragons will have choices available in the final battle that Renegades won't and vice-versa. These will effect success level of the final battle it's continuing impact on galactic civilization. who aides and in what manner. I hope that the main missions available change base on paragon\\renegade choices.
For instance the rachni choice would affect your ground troop level and ability to understand indoctrination or possession, they have also been seen flying ships as well. If you saved them they'll be there to assist in the final battle making it more favorable to you. If you killed them perhaps you'll need to acquire another groups aid.
Like the Vorcha. Vorcha aid could be a mission anyway. Reapers could be trying to use them through indoctrination and you show up. Renegade option of making them like war dogs. Paragon could be saving them from reapers and protecting their advancement of intelligence. A Quarian- geth decision, almost. Probably more like what the Salarians did to the Krogans.
Other things like stopping the genophage. It would increase Krogan troops levels again. If you didn't help them, you'd need to find a way to replace those numbers. Having Grunt and Wrex survive would play out somehow. Perhaps if you helped them thrive perhaps you're mission is to ensure Wrex's 'levelheaded' leadership. Grunt could be challenging him. You'd fight through grunt's stronghold and met him. If you can't persude him that he's being an idiot, it's decision time. Wrex or grunt (or the generic replacements). If Wrex wins less numbers for krogan armies but ending elevates krogan to council status and intelligent leadership. if you side with grunt krogan army is bigger and stronger. But in endings might run rampant again or fade into near extinction depending on genophage decisions.
Of course loyalty type missions for each major race would be neccesary. I'm thinking you would need to convince the major heads of each group. If you have certain members in your squad who survived and were loyal they would help. For examples if someone survived like mordin and you saved the council you would already have two imporatant salarians on you side. Your paragon mission might be to acquire a Salarian commanders willingness to fight against the reapers on your terms supplying the troop support in time. Mission could be saving a group of his best soldiers. Renegade could be giving that commander the citadel seat, convincing him he wants it and then going out and killing the current one. Depending on your Paragon/renegade or whether council\\mordin lives or dies. That path choice mission would activate
Quarian-Geth conflict is easy. Tali's fate could play a large role. Missions for admirality board loyalty. Gives you the option to effect war or peace decision. Either choice should lead to different mission afterward. Like securing a victory for either side. Crippling migrant fleet or destroying geth mainframe the one legion mentioned. The Geth loyalty mission could tie into cerberus. The Illusive man could have found away to control geth like the reaper program was doing and plans on using them to help secure his power and leadership. This would be the geth collective loyalty mission. Legion if he made it could have originally been infected by this, but his desire for 'Shepardness' wins out and returns his mind to him. If he dies your mission will still happen as you've wonder why the Geth are so hostile again. After completing the mission you could have them stand down or attack the quarians. If legion made it as well as Tali, perhaps the options to begin reintegration is there besides just a peace treaty deal.
For renegade who gave him the collector base you'll eventually have to make you're way back there to finish him off there. TIM's an evil guy and he's probably gonna get what he deserves. Shepard's boot somewhere. Paragons will finish him in a generic location.
Also every previous squadmate should be available to use provided they lived. If they all die. You'd have liara, ashley or kaiden, the teammates who saved you because you'll have at least two, I believe this is the bare minimum to survive the suicide mission. That gives you 4 other teammates. The krogan leader, Wrex or his clansmen. That makes 5. A female krogan member is a must, 6. Vorcha teammate from mission I mentioned. Would be somewhat intelligent golem or a dog type warrior (DAO fans) depending on choice, 7 teammate. Wishful thinking but an elcor tank, 8. Some missions not available. Armor upgradeable, moving wall ability, constant heavy gun. It's a batle for the galaxy, multiple heavy guns are a must. I saw one walking on the citadel during a scene in ME2 can't remember where but he moved pretty fluidly. Plus everyone and i mean everyone should be posible to recruit. That's 11 more. 8 guaranteed members 19 total members posible. Depending on choices made some might not be available on certain playthroughs.
I have a few more things, but this is too long already. So one final note If the game is three disks plus who cares. Make it big and make it epic. A game that you play for days is better then any 2 hour or even 3 movie trilogy. Put all it takes to make this what we all expect it to be extremely satisfying. Kind of like a Snickers.
