On the other hand, letting a guy get away who enslaves and murders civilians in his day to day life, as well as runs the Blue Suns Merc group AND isn't above shooting his best friend in the face would obviously result in many more innocent deaths in the future.
It may not be well-adjusted to let civilians burn to catch him, but it's not smart to save one refinery worth of civilians at the cost of letting a mass murderer go on to kill/order the deaths of many more.
It's no different than the paragon/renegade choice in BDtS. Actually, you have more evidence that Vido will go on to do terrible things than you did that the batarian would in BDtS. Vido was pure sociopatch, while that batarian was acting extreme out of a need for revenge/hate. Further, Vido still runs the Blue Suns if you let him go, while the batarian runs nothing once you've murdered his entire miniature army. And you know Vido has a long history of doing terrible things, while you only know of the one thing the batarian did.
When Zaeed says that it may not seem like it but you did the right thing by helping him--he's correct if you're working on a 'ends justify the means' version of morality. Yes, you let some people die, but because you did that many fewer people will die in the future.
