the first time they could have boarded and taken everyone and made shep into nice paste in the human-reaper but they decied to waste the ship and not look for escape pods, but when you fight the collectors harbinger whats sheps body intact. but i loved the game just thought of that...

Because Shepard is too badass and they didn't want to risk getting slaughtered.  It wasn't until after they blew up Shepard did they realized they screwed up.

Because they heard Garrus Vakarian was on that ship, and they didn't want to take any chances.

They aren't exactly machines. They are synthetic/organic race and they can take revenge. :P
Geths are machines but they can take revenge too.

revenge is more emotional then anything isnt it? destroying shep because he is a danger to the reapers is not the same as wanting to destory because he destoryed a reaper, dont you have to have emotion to take revenge is what im saying.

I think it was too risky for them with the whole crew on board. In the IFF moment they waited for the best moment. Which still leaves the question why the whole combat crew had to get on the shuttle.

If a machine is complex enough it could try to take revenge. Just because we humans are to stupid to create really complex robots this doesn't mean we can decide what a robot can do or not.

if you want to put it that way... it is logical to eliminate their biggest threat

yeah this has bothered me too, I mostly noticed it when Liara mentioned the Shadow Broker was going to sell your corpse to the Collectors. Made me go,  "wait...they're the ones who killed me, if they wanted my body why didn't they just grab it then?" Harbinger must've been asleep at the wheel there, probably went all the way back to the collector base, docked up the ship then remembered, "S!#% we forgot to grab Shepard!"

in the second battle the normandy 2 was disabled by a virus from the reaper IFF... the first normandy could have escaped if not immediately attacked and destroyed.

Shepard wasn't on the Normandy when the Collectors boarded it. They needed the ship intact to figure out where Shepard went.

Boarding the Normandy, with a live Shepard on board, its safer to play russian roulette with all six chambers loaded. Better to just nuke it all and bring back the body.
