ME2's plot does not matter in the big Mass Effect universe.
Mass Effect 1 ends with the revelation of how the Reapers are a threat to the universe and are coming back from the dark space. Mass Effect 3 begins with the Reapers being a threat to the universe and coming back from the dark space. Nothing our characters do in ME2 change those variables.
All of our decisions in Mass Effect 1 have a very small role in ME2. Saving the Council or replacing it with humans is only mentioned in a few places, and has no impact on the game itself; even if you save the council many aliens are resentful against humanity anyway. We also have very limited contact with the Council, so who's part of it doesn't really matter.
Many other decisions are either mentioned only once (Rachni) or lead to a single new side quest (Noveria), and are then forgotten. They have no impact on the main story.
Worst, the Mass Effect 1 party members who could have died have very small roles in ME2. Ashley or Kaidan only appear in part of a single mission, and are mentioned once or twice elsewhere. Wrex appears shortly in a single world, and that's it.
Now, let's take a look at ME2. The game focuses on recruiting party members and earning their loyalty... But all of them may die. Which means, it's very likely that the allies which are the main focus on ME2 will have at most very small roles in Mass Effect 3, just like Ashley and Kaidan and Wrex have a very small role in ME2.
In ME2's ending, we may choose to continue working for Cerberus or quit the group. Therefore, it's likely that being or not a part of Cerberus is not going to matter in Mass Effect 3, just like saving or not the Council had very little impact on ME2. The same applies to destroying or not the Collector Station.
By giving us too many choices and showing us how our old choices don't matter that much, ME2 is basically shooting its own foot. Since everyone important in the game may die and all big changes in status quo may or not happen, ME2 made itself a chapter of the Mass Effect story with no real consequence and no real point in the greater picture.
