Actually, now that I've played more than I did with my first post, I'm tempted to stay with Cerberus.
The Citadel has dropped the ball in a morbidly awe inspiring fashion, and the Alliance has screwed the pooch so hard the poor thing is in hiding at an abuse shelter.
Getting into my Shepard's head (FemShep this time around) She'd likely stay on. The crew of the Normandy is, by the end of the game, more loyal to
her than to Cerberus and the Illusive Man. This is a power base in itself that could -with enough work- put Shepard and Co. in a position of being able to change Cerberus from within. Actually make it an organization worth fighting with and for.
Start out with one or two colonies. Keep them safe and help them prosper. After a time, others would likely
ask to be brount into the fold, bringing their resources and people with them. More recources, more volunteers, more capability. It's be slow, hard fought progress, but it can be done. HAving operators like Shepard and her crew makes it a bit easier. Colonies wouldn't see people that used to be Alliance, they'd see people with ships and guns, money and medical, protecting the colonies and battling for a better future.
Where the Alliance left them to fend for themselves, Cerberus/CU is on the line kicking ass, taking names, and building roads. That sort of thing breeds loyalty.
At the same time, Shepard can use her reputation and contacts to starting building a force of her own, and use it to protect the outlying colonies, eventually bringing them into a power block all their own. The Alliance has spread itself so thin, so fast, that there's not much they could do about it. After rallying the colonies, Shep and Cerberus can then consolidate their power, fight off the slavers and pirates, and start building a real star nation. Actually make Cerberus a solid military core to build upon, and go legit.
The Alliance will be pissed, but what can they do? If they attempt to knock the budding Colonial Union (just thought that up, I like the sound of it) out with force, the Citadel would likely step in, or the Alliance would have a PR nightmare. If they embrace the CU, they give it validity, and the same occurs if they just leave it be.
After a few years, the Union can send an embassy to the Citadel, but should avoid going for a Council seat.
It'd be a hard fight for Cerberus all around, but it's one more than worth fighting. Humans work better when it's several competing powers that come together for a single goal anyway. A massive, choking bureaucracy like the Alliance stifles too much.
