After completing the story portion of the game, can you change your LI by breaking up with one and pursuing an interest in another? If so, does that change carry over to ME3 (Assumingly, of course.)

No. Your completion save is done at the end of the Collector base. Any options you choose beyond that point obviously won't be in that final save file.
