Okay, this is getting to me.
A few people are using this argument to justify the destruction of the Collector base:
"Reaper technology should be destroyed as it can cause indoctrination."
But the only indoctrination we really see is what happens aboard a reaper. The Mass Relays and the Citadel are absolute pinnacles of Reaper technology but we never hear about people being indoctrinated on those things. So justification that the Collector base should be destroyed, applies equally to the Mass Relays and the Citadel.

Actually, evidence has been shown that things in the vicinity of reapers are subject to indoctrination. The colonists on New Eden mention a "signal" that the ship gave off that was in their heads, and the researchers on Virmire studying indoctrination in the facility would slowly become indoctrinated themselves (and would generally be the first subject studied by their replacements).IceColdFulcrum wrote...

Further, some of the side missions in ME1 and ME2 involve finding groups of isolated people (researchers, etc) that have only found an ancient artifact before becoming husks. In ME2, some of the logs on one such mission refer to the people who found it becoming possessive of the artifact (iirc they changed their minds on wanting to sell it).

We can hardly claim they are pinnacles of their technology, as we understand virtually nothing about them. However, the Mass Relays have been used for long enough that fear of indoctrination by them is minimal (and more harm than good would be done in avoiding their use for the time being). The Citadel wouldn't likely indoctrinate (at least without some form of activation mechanism), as it was designed to become a center of the organic civilizations the reapers seek to harvest. Since their interest seems to require a certain level of advancement for these organics, having you lure turn them into mindless husks merely wastes the resources and warns those not on the Citadel to something more threatening. If the Citadel and Mass Relays did indoctrinate automatically, then it would defeat the purpose they were designed to perform.
I actually do agree that the Citadel shouldn't be held as the center for everything important after we discovered it is nothing but a giant trap. However, I have yet to be given the option to change this situation. Simply because I am being forced to except one poor choice, does not justify me making a second (in my opinion, as I completely understand those who feel the risk is worth it to keep the base).
