ok I know what most people might say b/c I'm on a thread bout Mass effect but I really like the ME1 and 2 soundtrack:
5. Galaxy Map- ME 1 and 2
4. ME 1 endgame music
3. New Worlds- hints of the galaxy map song ME2
2. It's a tie- Illussive Man + Reflections ME 2
1. Afterlife- I spend so much time on Omega just so I can hear that song. Thank God it was in the Game! I thought it may have been justed used for the "Grunt" promo. I was thrilled to heqr it in the game. I read somewhere that it actually from another game. I wonder if that's true?
I would like to mention 30 sec to Mars song on DA:O. I thought it fit that game so well I went out and bought the CD. "This is War" is the title of the song.

The Empire Hotel music ('Smaller God' by Darling Violetta) and the end credits themes ('Swamped' by Lacuna Coil) from Vampire the Masquerade: Bloodlines. That got me started listening to some goth metal and from there symphonic metal, which I love. I also adored the music in Kotor when the Republic fleet is firing on the Star Forge.

Way too many to list. A sizable portion of my music CDs are comprised of video game soundtracks. This topic has come up twice before and both times I threw in very different tracks. It also depends on whether you mean songs or music in general.
Some random favorites...
Village of the Doomed - American McGee's Alice
Wandering Ghosts - Nocturne in the Moonlight
Warrior (Voin) - Divine Divinity
Requiem to a Predicament - Valkyrie Profile Arrange Album
KD-0079 - King of Fighters '99 Arrange Soundtrax
Mr. Big Theme Ver II - Art of Fighting
Mind's Eye - Tempest 2000
Chrono Cross ~Scars of Time~ - Chrono Cross Original Soundtrack
Attacked by Assassins - Baldur's Gate Soundtrack
Cammy's XvSF Theme
Gambit's XvSF Theme
Anthem of the Tyrant - Jade Empire
Almost the entire Castlevania 4, Axelay, and FF3 soundtrack...
If we're going with songs that have vocals...
Anu Orta Veniya - Panzer Dragon Orta (Eri Ito)
Isolated - VtM: Bloodlines (Chiasm)
Swamped (as mentioned by Jae above) - VtM: Bloodlines (Lacuna Coil)
Eyes on Me - Final Fantasy VIII (Faye Wong)

Final Fantasy XIII - "Eyes on Me" by Faye Wong
Dragon Age: Origins - "I Am the One (DJ Killa Remix)" by Inon Zur
And it isn't technically a video game song, but it is from Final Fantasy: Advent Children which is close enough for me: "Black Water" by Kenichiro Fukui

Quake and Quake II soundtracks.
Several Killer Instict songs (especially the one for Cinder in the oil platform)
Medal of Honour: Allied Assault.
Liberi Fatali from Final Fantasy VII (even with the über-crappy Latin lyrics).
And even some amazing covers such as Megadeth playing Duke Nukem main theme.

You like Axelay? Check this
I normally hate to resort to web slang for anything, but for the first time *ever* I must write... that was full of win. It brought a wide grin to my face... and an urge to fire up the game.
I aim to please

These are probably my favourites, as they're the only ones I can think of off the top of my head:
Half-Life - Valve Theme (Hazardous Environments)
ME2 - Afterlife
Team Fortress 2 - Rocket Jump Waltz
Mirror's Edge - Still Alive (Instrumental Version)
And, even though this game isn't released yet and this song most likely won't be in the game;
APB - E3 Trailer (Imelda May -Johnny's Got A Boom Boom)
My $0.02. :>

Frank Klepacky did a very, very good job in a number of games. He´s best rememberd for the several incarnations of Hell March but my fave from the C&C series is among the oldest: Demolition.

And just in case, you younger guys, never played Red Alert, here´s the famous original Hell March with the intro:
