In Mass Effect we fought the Heretic Geth. In Mass Effect 2 we pretty much destroyed the Heretic Geth, and I doubt they'd follow he Reapers again.
In Mass Effect 2 we had the Collectors, but we all but destroyed them.
In the third one, I've no idea. It wouldn't be the Reapers themselves, can you honestly expect to fight those things in combat scenarios? Any guesses? One thing I just hope is that it's not Husks, I hate Husks, they are the least interesting enemy to fight by far. The Reaper mission bored me because of it.
It just occured to me, who would be the main enemy in combat in Mass Effect 3?

ME3 will open with a Reaper invasion; the homeworld of one of the Council races will be lost. You'll fight billions of husks.

I still think the Raloi might be indoctrinated in one fell swoop. Then we find out that they're telepathic aliens with adamantium claws.

I'm quite certain it will be the Reapers in some manner. Obviously, the Council fleets can't take them, even with the aid of the Quarians, Rachnii, and Geth. Even if somehow the Batarians and Vorcha help. In ME1, the fleet had trouble with one. However, my guess is there will be some gimmick to it. There's plenty of Reaper and Prothean technology around. What if a weapon can be salvaged - even one of the mass relays or the Citadel itself? Either you're going to *stop* the Reapers from getting there with some mission, or there's going to be some convenient way for Shep and Co to blow them all up at once. Consider that you blew up / rewrote all of the Geth enemies from ME1 in one quest in ME2 out of sheer luck.
We're also waiting to hear what the Reaper goals are, but there are plenty of threads speculating why they want to make Reapers out of various races.
Whatever happens, I have a feeling Bioware will not let their trilogy end with the Reapers still flying towards Earth.

Well Dark Energy comes up often in Mass Effect 2. Plus we get a lot of little teaser for things to come, about the Geth and the Migrant Fleet. So even if you mess up with Tali and Legion, expect those two to make an appearence in ME3.
Also we never saw this Batarian uprising we been warned about in the DLC for Mass Effect 1. Maybe the Batarians will become willing allies of the Reaper, they hatred of the Council and Humans are perfect they will agree to an alliance that the Reapers will most certainly not honour.
Other power player I can imagine that can be seduced into a Reaper alliance or helping them is the Shadow Broker and ironically, the Illusive Man. Either willingly or unwittingly, working into their plan.

it will probbly be some kind of mini reapers, like reaper foot soldiers or something. Taking on those ships may be problomatic, i mean it was a struggle to take out one let alone a hundred thousand. But EDI will probbly create some kinda mega virus that can take out there kinetic barriers, And leave them sitting ducks for out armada, either way i think its gonna be a close one and lots of important people will die, good people and people that were close for like LI's and people like garrus or soomething. I just cant see a way i'm going to be able to repeat what i did at the end of ME2 and be able to keep everyone alive, however it would be nice

A mix of husks, indoctrinated, and as VampireCommando said: minireapers. Though, by minireapers, it may just be a more highly advanced version of the husk that can fight well.

At the end of mass effect 2 a reaper is let loose from the collectors base. I have a feeling it will indoctrinate someone you love and they will become your enemy. Could you imagine fighting ashley/kaiden/ or liara as your final boss. Damn what a story arc.
Though there is one reaper left for shepard to kill. It was detached itself from the collectors base if this makes you feel better.
