He says the Keepers were engineered with the same technology as the Reapers were, by an unknown race. What if the Reapers are simply a fleet of ships with advanced AI's built by a race to help them return to existance.
This race seems to be looking for a particular DNA structure as it conquers worlds. On the Collector ship you see that they were looking for similarities between Prothean and Human DNA.
Ever since the very first mission in ME1 you come across Husks which were stripped of all living tissue and left lifeless. What if the consciouses of this race are trapped in a virtual world or something we don't understand, and they are trying to create new bodies to inhabit. It would explain the end boss of ME2 as well, trying to join their technology with Human DNA to create a new host body. Harbinger says multiple times throughout the game that "We are the beginning, You are the end.". What if Shepard himself holds the key to the DNA structure that they require, which is why they are targeting him specifically. Liara even says the Shadow Broker arranged to get Shepards body, I've been under the impression for a long time that the Shadow Broker was on the Reaper side of things.
I bet the final game will have this race revealed to us, and also the reason for its victory in the past. It seems the Protheans took the "Renegade" approach by removing from power the other races and becoming the dominate species. In doing that they may have sealed their fate by not having enough power to overcome the invasion and leading to them being converted into the Collectors. So if you go Paragon you will have the allies you need to overcome the odds and strike this new enemy down. If you go Renegade you will have to do it alone, with no support of the other races.
Edit: Even more to back this up. All the technology in the universe seems to be from the same race at the pinnacle of its existance. Everyone assumes somehow that the Reapers just made themselves. Machines are machines, they were manufacturered at some point by someone. It was probably the most advanced race at the time, so what better reason to create these "Reapers" than self preservation. Immortality is the dream of all species that are aware that they will eventually die.
Sorry that was so long, but if you keep that in mind as you sift through the information in both games you might be surprised how much backs the theory. It would also explain Harbinger being able to briefly inhabit a body of a Prothean, only having to leave because it still isn't a perfect match. If only I could figure out how they keep their spirit whole (Drell maybe?) without having a body to inhabit.

your mind as you slowly go nuts from indoctrination. [shep has spent the longest time with reapers so far without being indoctrinated. its only a few more seconds of exposure away before he starts seeing things.]
Cerberus or alliance depending on who wants you dead.
A reaper with only a pocket knife, roll of ducttape and a few paper clips.

In ME1 the preacher Hanar talks about how the Enkindlers gave speech to the Hanar and stuff. And as we find out, at a later time, that the Reapers built the Mass Effect Portals and such and how the proteans serve the reapers now.
The most logical step (maschine mind and such) would be to contact the Hanar and reveal yourself as their gods. They already pray to you.. so you might as well use them. The drell are duty bound to the Hanar.
So yes.. i kind of think the Hanar are a good bet and it would close a circle.
And i believe the Dark Matter thing will play a role. Tali mentions it, about the Sun starting to die because of Dark Matter. I think its possible the Reapers are behind that.

I highly doubt the main enemy will be anything we have seen yet. I'm sure there is a higher power behind this.
When you find the Prothean Vid thing in the ME2 side mission, why does it show a Collector in the same vision as was in ME1? Is that a vision of the past, or one of the future? How could Protheans make a video of a Collector if THEY are the Collectors? Either they weren't the first race made into Collectors or those visions are of the future not the past.

They feel slighted because the new kids in town didn't have to wipe out some rebellion like they did to get on the Council (even though they really did) and end up getting in bed with Harbinger to go to war with the Alliance.
And it all culminates with Shepard nut-shotting the Turian Councilor and then putting Wrex on the Council FTW.

Sound logic. Collectors cited to have prolonged interest in genetic mutation and evolutionary traits. Interest in left-handed Salarians and Batarian twins reported. Collector behaviour suggests search for highly specific organic parameters. Collectors controlled by Reapers. No individual thought. Conclusion simple. Reapers searching for highly specific organic parameters.
Reason unknown.

It did not detach itself persay. It only released control. It is still in Dark Space. Worst, it is not just one... the ending shows you him waking up his buddies, and there is a lot of them. I mean.. A LOT.
No because if your remember correctly. Its either EDI/joker who tells you there is a ship attached to the collector base, which if you pay attention to the screen shot is actually a reaper. It was hard to see, but I watch the video over and over a lot.
I may be wrong but I think you're thinking of the derelict reaper. Joker tells you that there is a ship attached to it that has the resemblance of a geth ship. Which would have to be Legion's ship. I've played the last mission 4 times and I never saw or heard anything about a reaper being attached to the collector base.

I'm sure we will still get a double handful of mercenaries, Krogan, Geth, mechs and alien beasts to fight. I mean, it's not like you have to slog through endless swarms of minions for a foe to qualify as your arch-nemesis. In ME2 we only fought the Collectors on Horizon, on the Collector Ship, and during the suicide mission, and yet they were undoubtedly the main enemy of the game.

I don't think the Collectors were ALL destroyed. Harbinger is still alive. It wouldn't make sense that it was just him all alone in a room somewhere. After the base exploded he would have just sat there like, "..."

And I can't get out of my head what was said as the Collector base was being destroyed:
Harbinger: Human, you've changed nothing. Your species has attracted the attention of those infinitely your greater. That which you know as Reapers are your salvation through destruction.
Harbinger: *turns to Collector General* You have failed. We will find another way. Releasing control.
Collector General: *looks around in confusion and sadness, possibly for the first time in its life, as fire immolates the entire room*

I think it is probably possible that several alien governments might try the same idea: serving the Reapers so they will be spared. I imagine that the Batarians probably will be the first to jump on this bandwagon due to their negative relations with the rest of the galaxy.
