It would explain the end boss of ME2 as well, trying to join their technology with Human DNA to create a new host body. Harbinger says multiple times throughout the game that "We are the beginning, You are the end.". What if Shepard himself holds the key to the DNA structure that they require, which is why they are targeting him specifically. Liara even says the Shadow Broker arranged to get Shepards body, I've been under the impression for a long time that the Shadow Broker was on the Reaper side of things.
I bet the final game will have this race revealed to us, and also the reason for its victory in the past. It seems the Protheans took the "Renegade" approach by removing from power the other races and becoming the dominate species. In doing that they may have sealed their fate by not having enough power to overcome the invasion and leading to them being converted into the Collectors. So if you go Paragon you will have the allies you need to overcome the odds and strike this new enemy down. If you go Renegade you will have to do it alone, with no support of the other races.
Edit: Even more to back this up. All the technology in the universe seems to be from the same race at the pinnacle of its existance. Everyone assumes somehow that the Reapers just made themselves. Machines are machines, they were manufacturered at some point by someone. It was probably the most advanced race at the time, so what better reason to create these "Reapers" than self preservation. Immortality is the dream of all species that are aware that they will eventually die.
Sorry that was so long, but if you keep that in mind as you sift through the information in both games you might be surprised how much backs the theory. It would also explain Harbinger being able to briefly inhabit a body of a Prothean, only having to leave because it still isn't a perfect match. If only I could figure out how they keep their spirit whole (Drell maybe?) without having a body to inhabit.

Seriously, it sounds very plausible. The shadow broker could be one of that race as well, which would explained why s/he doesn't want to be seen. Everything fits! Kudos to you.

I could try to prove it. I will look into this issue a little deeper, but I'm not the only one who has seen this. I got this information off another gamer and then went a played the game again and little to the dialogue. I also played replayed the final mission to many times.
From what I got from the final mission was a extra reaper was set free from the collectors ship and I have a feeling the final battle will be them trying to destroy the citadel one more time.
I'm not going to lie. I would destroy the citadel just so the stupid reapers couldn't come back from dark space period. The citadel was how they where going to invade in the first game. I don't know but I see them trying again.

One problem. Mordin said that the COLLECTORS were made with the same technology as the Keepers, by the Reapers.
And even if we are talking about different conversations with Mordin, of course the Keepers would be made from similar technology to the reapers, they were made by the Reapers.
