Basically this character transforms from someone who was more idealistic in that she saved the Council in the hopes of garnering trust and support for humans from the rest of the galactic community, but became deeply alienated with the Citadel upon her discovery of the Council's unwillingness to act upon or to even acknowledge the threat of the Reapers, despite being attacked by one. She realized that Cerberus is the only organization who will take the fight to the Reapers and thus aligns with them. She abides by a fairly strict policy of "no loose ends", hence the destruction of the Rachni (too risky to let live) and of the Geth heretics (virus has chance of failure; only comprise 5% of Geth population).

She saved the Collector Base for the wealth of information it might hold; after all, the Reapers would have never anticipated that the base would be captured, and it should be preferred to have the base and not need it (or perhaps destroy it later) as opposed to not having it at all. She doesn't like the Illusive Man but considers the capture of the base as suitable payback for her revival. She is ready and willing to topple him should he use the base for nefarious or improper purposes. (I kind of wish you didn't HAVE to hand over the base to TIM if you wanted to keep it intact.)
