I'm near the end (guess I just miss the IFF mission and what's next), I
have all the weapons damage upgraded to 4/5 in the laboratory... I
bought other upgrades but all the options in the laboratory (weapons,
armor, ship...) are grayed out, it seems there's nothing more to do.
Even
the weapon upgrade achievement is still blocked (6/7) so that means I
still have upgrades to do... yet all the laboratory options are grayed
out.
(aside for the prototype sections, but I'm not interested in reassigning skill points or gaining powers)
How does that work?
I mean, normally if I miss some upgrade or part, the window would open
anyway telling me wich part I miss and/or how much
iridium/palladium/whatever i miss.
Now even if I bought an upgrade, I just can't select the upgrade palette, it's grayed out like if there were no more options.
but I'm sure weapons aren't at their max since the achievement it's still locked.
It seems I can't fully upgrade weapons, what's wrong?

It seems like you haven't found the upgrade yet. You only research a few of the damage upgrades for your weapons, the rest you buy/find. For every weapon type, you research 2 of the damage upgrades and the passive weapon abilities are also accessible through research, but you have to find 3 of the damage upgrades, it seems as if you are just missing one of those.

If you're in the Research Terminal and the option is greyed out, read the description to find out why. An upgrade is greyed out for one of two reasons. The first is that you don't have the pre-req upgrades needed for it. For example, the Assault Rifle Accuracy upgrade requires you to have obtained at least 3 Assault Rifle Damage upgrades. If you only have 2, the upgrade is greyed out and you can't research it.
The second reason for an upgrade being greyed out is because you don't have the materials needed for the upgrade. If that's the case, then start scanning planets to pick up the materials you need. It's tedious, but worth it in the long run.
Upgrades don't magically happen for free; you have to work for them.

When I look at the upgrades I already got in the laboratory, every weapons' damage is set at 4/5. I bought another one for the shotgun (I believe) still the whole weapon palette is grayed out with no specific window to check about what i could miss...

Does the extra Assault Rifle Damage Uprgrade from Zaeed do an additional damage boost?
