As her Captain, you need to have EVERY single upgrade you can - at least for the ship, unless you are going for the 'low or no survivors suicide mission'. Get that bucket of bolts up to speed. Silaris armor, multicore shields, and some Thanix love. The rest doesn't even matter.
You do not need every upgrade in the world, but every single one helps.
If you need any more help, let us know. We can get you through this with zero deaths. Pacifen and Occam's Razor have made us flowcharts to make all of this very simple and laid out - its in the stickies section.

Fully upgraded == no explosion. You need to ask the relevent crewmembers about upgrades, and buy the upgrades they offer - in this case it's the ones from Garrus, Tali, and Jacob (I think).
