If i want to save my crew, after acquiring  the Reaper IFF and Legion, but before the Collectors abduct my crew, can i land on hub worlds to buy stuff, or can i only do upgrades and Legions loyalty quest?

No - to save the crew do the IFF mission AFTER buying everything and doing loyalty mission for everyone else. Then do the IFF mission. Before going back to the galaxy map talk to Legion to get his loyalty mission. Then do his loyalty mission. Then your crew will be abducted. Now you can go straight in and save them. Doing it any other way just gets your crew axed.

After your crew gets abducted, you can go to other worlds and buy stuff (or do planet scans to upgrade the ship), but you can't do any missions or it counts as a delay and the crew will die.

glacier is correct, partially... once your crew is taken, you can do one more mission (Legion loyalty) and then you "must" go straight to the suicide mission, any other deviation will render your crew into goo. I would suggest though that you finish up any loyalty missions for the rest of the team and get any equipment and upgrades done prior to going after the Reaper IFF.

Are the upgrades really necessary? i have most of them, just not all of the ones found on hub worlds.

3 upgrades are needed if you want your teammates to survive the flight through Omega 4 and through the debis field towards the Collector base. Shield (tali), Armour (Jacob) and Gun (Garrus)

All the other upgrades done via the reseach panel are optional.

if i am just missing like one or two damage upgrades for weapons and a heavy weapon ammo upgrade will it make that much of a difference in the difficulty of the last mission?

No difference whatsoever. Only the 3 I mentioned are vital to the survival of 3 members. Every other research and I mean EVERY other research is optional .

Just finished my third playthrough of the game and I seem to be a tad unlucky. I had all three ship upgrades, with most of the squad upgrades, and still 2 crew members died. Tali, who was my tech specialist at the door, and Samara, who I chose to lead the 2nd team.

I did wait too long before going through the Omega4 Relay though and did some side-missions, and the crew died, so maybe that was the trigger?

Loyal Tali died at the door?

Hmmm...

Maybe (wild speculations) loosing crew members in collectors base could trigger random death counter for squad members?

That's why even loyal squadies could be killed as form of punishment for serious delay rescue mission after abduction, i don't see any other explanation for those deaths.

If you chose Samara as your 2nd team leader twice that is why both her and Tali died, she isn't a good team leader. Even with a loyal tali if you pick a poor team leader for the fire team, Tali will die.

Likewise a poor or non loyal diversion team leader during the biotic stage will die. Well... unless her name is Miranda. In which case she might live as some people have stated they had her as a non-loyal diversion team leader and she still lived hehe.

As for the actual 'non-party' crew members (Kelly, Chakwas, Gardner, Hawthorne etc..), you need to go through the relay as soon as they are abducted to rescue all of them.

who was the leader on the first secondary squad? If you had a ****ty leader, that could be the reason of talis death. Samara died cuz she is not a leader. If you do one mission after joker's mission half of the crew will die, if you do 2 or more only the doctor will survive.

You picked the wrong Fire team Lead... go with either Miranda or Garrus.... If you pick the wrong team lead the specialist dies. Same with the fire fight at the end final boss battle.  Always  when you are releasing  the Valves try  to stay one  release  ahead of the specialist and only kill the drones that you have too.
