Think about it. Do you honestly think that they had time to pack clothes when they fled their homeworld? They've been drifting around in space for ~300 years now, and by this point they've probably forgotten that they're all naked. This would explain why they get infections so easily when they remove their suits: they're actually removing their skin.
Incidentally, this means that Shepard removed Tali's face and made out with her skull. It's a good thing Quarian cells are seemingly able to reconnect naturally and easily.
Can we really be certain that Quarians aren't naked?

I think they're immune systems were just a bit stronger back then and they probably had some in their ships because they would kind of have too for space travel.

You mean that their suits over the centuries have served the role of their new "skin" of sorts? Probably yeah, due to infections and such. But... to say that UNDER their suit there's nothing and that they're nude... don't know, why would that be? Yeah maybe they hadn't time to pack their clothes when the war began with the Geth but you should also tell yourself that the Quarians didn't get owned by the Geth in just one night... that war must have taken at least a few years, if not dozens (actually, do we KNOW how long that war lasted until they HAD to go exile-side with a gigantic fleet?). So they must have found the time and opportunities to pack up some of their clothes, culture and knowledge with them... and, hey... whose to say that they DON'T keep MAKING clothes in their Migrant Fleet? Maybe they do have some sort of WalMart ships! Hehe!
