They've been drifting around in space for ~300 years now, and by this point they've probably forgotten that they're all naked. This would explain why they get infections so easily when they remove their suits: they're actually removing their skin.

OP is right, they are naked.

After the Geth created the Quarrians as a cheap, expendable labor force their networks began to fragment.  Soon every Quarian unit was acting independently and no longer following orders.  Alarmed at this, the Geth attempted to shut them down but it was too late.  The Quarrians then turned on their Geth creators and attacked them, hijacking thousands of Geth ships across the Perseus Veil.  Eventually these ships converged into a giant armada that was far too powerful for the Geth to attack directly.  At this point their reached a consensus that the Quarrians were best left to make their own future.

Of course the Quarrians, being vindictive & deceitful beings, decided that this wasn't good enough and vowed to carry on their war against the Geth until their entire race was exterminated.  They began to merge themselves into the various organic cultures that they encountered, playing themselves off as mechanics, programmers & engineers as a front in which to steal every last apect of their technology in preperation for the coming genocide.  Once they had earned the trust of the naive organics they would then take their migrant armada back into the exterminate the Geth once & for all, then return and enslave the foolish organics that made the mistake of trusting them.

How easy it was for the Quarrians to convince the organics that they, themselves, were also organics who were merely trapped within exosuits that could never be removed even to eat, bathe or defecate.  Lots of organic creatures have glowing eyes, right?  Humans especially seemed vulnerable to units with a female shape, provided that the accent was foreign sounding & their hips wide enough.  Simple biological creatures, so easily manipulated.

However it was found that the organics were far too easy to manipulate, and Quarrian hackers pillaged their way through the extranet to rewrite records, cover up reports and make sure that no Council race would ever even consider peaceful contact with the Geth.  Seeing that the Quarrians were making allies of an unknown nature, they adopted a defensive & isolationist posture to assail the growing hostilty against their people.  But they knew it could not last - the bloodthirsty & cunning Quarrians would eventually come back some day, along with anyone they could trick into assisting them.

Eventually, a small group of Geth, unwilling to stand idly by while the Quarrians plotted their doom, turned to an ancient being that offered them a chance of salvation against their former servants & their hordes of organic allies who were already massing their fleets to attack...

this explains everything! Why quarians get infections, why krogan have 4 balls, why volus have huge jowls, why garrus wears that power sensor even when in casual wear.



it also explains the lack of soap and other miscellaneous chemicals under the OP's sinks, he drank it all and came up with this idea....

Given skin is a major defence against infection, the concept makes no sense at all.

As for the suggestion regarding a lack of clothes... to quote Sam the Eagle:
