my ME3 opening plot twist thoughts

Why don't I remember having read that? I agree with you, that would certainly be a great way to start a game.

My alternative intro:

I want the game to begin with a black screen and an unknown, damaged mechanic voice talking about an invasion of giant sentient starships and the demise of the current galactic civilization.

The screen "opens", the unknown voice is revealed to come from a Prothean VI not quite unlike Vigil, on which the camera is extemely zoomed in. As the camera slowly zooms out, it appears this is indeed a Prothean VI warning Shepard & co about their impending doom.

As the whole screen becomes visible, we see three aliens from different unknown species standing before the hologram. The hologram, which was broken like Vigil, suddenly forms into something that looks like a distorted human figure. Now, with either Mark Meer or Jennifer Hale's voice, it says "You have to stop them!".

Garrus' father supposedly hates spectres. Turns out, the turian councilor is Garrus' father, which explains why the turn councilor is such a (random insult here).

You have to either

1. Save the councilor from a reaper, securing Garrus' loyalty; or

2. Let him be killed by a reaper with the last line he hears being "Ah yes, 'reapers'." This loses Garrus' loyalty.

Shepard uses the Spiral Power to change the Normandy into a giant mecha named Normanden Lagann and drills into thousands of Reapers while shouting "ROW ROW FIGHT THE POWER".

Also, Reapers are the Anti-Spirals, using their cycle of destruction to prevent total entropy to destroy the universe.

M-Shep is really F-Shep.
F-Shep is really M-Shep.

We already have mommy (Liara) or daddy (Miranda, Tali, Jack) issues abound, at least one case of an Iago complex (Garrus), at least one sadist (Grunt), an entire race suffering from castration anxiety (Krogans), and dare I venture one dissociative identity disorder (Thane, perhaps) so lets add some gender issues into the mix!

edit: grammar

Shepard's father is Liaras daughter.

Tali turns out to have been Wrex in disguise all along, as is well documented.

I was thinking something along those lines for the bad ending of ME3:

Shepard watches the reapers take out whatever anti-reaper fleet he manages to assemble and starts receiving audio reports of various homeworlds under massive reaper attack.
Shepard says to the crew: "It's all over, there is only one thing left for us to do now".
Cue cinematic showing widespread reaper destruction, the wiping out of what is left of this round of galactic civilization, ending with the reapers using the Citadel to transit back into dark space.
Show a small countdown timer ticking down to 0, then activating a VI that resembles Shepard that starts transmitting:
"This is Commander Shepard. Did anyone survive? Is anybody out there, anyone at all?"
Repeat over cinematics of empty, devastated worlds, the voice slowly becoming more static filled.
Then show a team of three aliens of unknown species entering into the room with the Shepard display, which now resembes Vigil more than Shepard and says:

"Your arrival wasn't entirely unexpected, but it has been quite some time... The reapers must be stopped, and I believe I can help..... "

That WOULD be a really cool explanation for why the shadow broker was so interested in information about cerberus in ME1.

We find out the reason for the Reapers' extinction cycle, and they turn out to be good guys (albeit horribly misguided ones), as they are trying to prevent something MUCH WORSE (damned if i know what that could be, but probably something to do with whatever created the reapers, and made them so frakking scared of organic evolution)

Shepard is defeated by the Reapers, and as he lays there with Harbinger's hands around his neck... Whitebeard appears, punches dark space, and creates an earthquake that not only destroys all Reaper life forms but also creates an entirely new universe inside the current universe, setting the stage for Mass Effect 4.
